Do you think that you can run two eggdrop files on the same winscip without having the confusion of renaming them ?

Did you mean WinSCP?
If so, WinSCP is a file transfer program that runs on Windows.

Eggdrop is a linux program - it does not run on Windows. (Windrop runs on Windows though)
Nothing runs on WinSCP - it is just for uploading and downloading files.
